The Problem is that the rubber stop on the off side is rubbing the paint away from the inside of the body work . tell me what you all think. ive got them looking at it today, to see what they think ??

Is it actually rusting? I'm wondering if what you are seeing is just dirt trapped in the adhesive discs rather than real damage? I say this because the photos of the rubber stoppers show them to be clean?

FWIW - when I had an R56 Cooper, the rubber stops were bent almost 30 degrees away from being 'straight'. I thought it was a bit naff, but it didn't seem to be doing any damage.
