I've heard this to more or less a degree on just about every 'S' I've driven, not entirely sure why it happens though.

It's most likely the shifter going through the gates. You probably can't hear the other gears because of all the extra noise and stuff at the higher speeds.

I queried this at my dealer, and among other things had the gearbox changed today under warrenty for a "internal fault".

I had terrible noise in third - I brought it back and MINI replaced my transmission. In fact my transmission has been replaced twice under warranty. Take the car to the dealership and take them for a drive - I've also had the clutch replaced twice - No it's not bad driving!! I've just had a challenging car! At first they thought it was bushings in my shifter that needed to be replaced but when the noise didn't go away, they then replaced the transmission.

This is normal behavior for the MCS 6-speed Getrag. Don't panic.

Doesn't mean it doesn't suck though. Sounds like cheap crap when you shift gears.

The odd things is it doesn't do it every time.
My best example is:
After I put in my short shifter it was dead silent for at least 20-30 1st to 2nd shifts
