Cooper S models built July 2004 through November 2006 will have the 5th generation Eaton supercharger which provided 7 more horsepower and ft-lb of torque, and have transmission gear ratios which provided slightly better acceleration than earlier models. The power steering pumps on February 2005 builds onward were also improved. Other than that there's not much difference between early and late models.

Note: any Cooper S with the JCW Engine Tuning Kit will have the 5th generation Eaton supercharger.

From what I've read on these forums it seems a non-turbo is less troublesome than any of the turbo models.

The 2nd Gen MCS with the turbocharged N14 engine has had lots of problems, but since this is a 1st Gen forum I assumed you were asking about a 1st Gen MCS which has a less efficient but almost bullet-proof supercharged Tritec engine.
