I thought MINI charge around £3k from the factory to do a custom paint job in any colour.

Must have just been North Oxford MINI then. As when my Mum bought hers she didn't like any of the colours. And they said she could have any of the 'flip' paints for an extra £3k on top, and she said she wanted something completely different, and they said they would even colour match for her.
They have a bodyshop round the back, so must have been something to do with that. But I thought ever dealer had access to sell the 'flip' paint colours.
She went for Hyper Blue as £3k for any paint job would never be worth the money.

Every dealer has access to the "flip" paints and respray the cars with those on request. There's no reason any dealer with access to a paint shop can't respray your car any colour, but it's not a MINI policy or something they (as in MINI as a group/company) offer.

Would you be able to explain these 'flip' paints as I am a bit of a noob to MINI. Could you not simply put in a special order for a MINI with no paint?

you can have a mini done any colour you want but boy dose it cost the factory has a special builds department, where your mini would effectively be hand built away from the production line, bmw also do this in tired stages the dealer option being known as individual most manufactures offer this, porsche will do anything you want pretty much and aston martin have the works service where the options are well endless

In my view, a respray wouldn't work unless it was a proper job, respraying everywhere there's paint. In other words, like a restoration: take the engine/ plumbing out, door sills, carpets and everything else - very expensive.

Otherwise, if you do just the bits you can see, so that when you open the bonnet or look in the boot floor it's a different colour, i. it will look Mickey Mouse, and ii. when you sell the car people will think you had it sprayed after a prang, and no amount of explaning will dissuade them from that thinking.

The latter wouldn't happen if you had a proper job done, because it would be obvious that it was a custom job. Ultimately, this is probably more suited to i. Celebrities, ii. doing on an older car where you can spend a few grand and take it apart, which is not the ideal thing to do to a new car, especially as you'd lose your paint warranty.
