I've got a 2003 MCS JCW. I'm about to upgrade to R56 calipers/discs/pads/hoses and fit R99 alloys with GoodYear 215/40/17 as opposed to the 205/45/17 RF presently on. Few questions though....

Would it be worth getting the bushes replaced will everything is off anyway?
Should I get wheel alignment done afterwards?
What can be adjusted on my year JCW?

Having brakes off is not much benefit as whole front sub frame needs lowered to get bushes out. Try a wheel wrench on the wheel nut, try tightening it, if wheel moves back or forward much they need done.

As PMP says if you can move the hub back and forth with a brace then they are worn if not failed. I'd say if its in a garage having the brakes done and up a ramp then its worth asking for a price and fitting of some poly bushes for the front wishbones.

I know the prices that Thinkmini were offering at one point were very good to MINI2 users.... If its them doing your brakes (I only mention as they have done a few R56 JCW sets on R53s) then defo worth an ask. If your doing the brakes yourself and don't have a ramp then its a much harder call as its a bit of a PITA
