Coolant pristine but how?

So I'm in the middle of removing the cylinder head of a mini that had zero compression in cyl3.
The coolant from the 2 lower thermostat pipes is old and dirty but the coolant from the 2 upper pipes that go into radiator looks pristine!
Does this indicate the thermostat is blocked/faulty?
