This has been discusses alot. There's a writeup in the FAQ as well. Its up to the dealear and MINIUSA. If you install a new set of tires, and your door lock starts being weird, its going to be covered.

If you install a pulley, and you have engine trouble, it gets very iffy. If you do only wires, maybe its less iffy.

If you're not comfortable with the risk, don't do anything. If you are, you need to find a dealer who is friendly, so ask yours what their policy is, it varies from dealer to dealer. MINIUSA however pays the bill, so its ultimately up to them, and they have said anything you do, that could cause a problem, won't be covered. Of course part of their logic is so you buy the JCW and other MINI certified stuff, which is fully covered.
